I don’t quite understand why one “porque” goes with the subjunctive and the other with the indicative.

It’s because you’re saying,

“It’s not because I hate him/her/you, it’s (i.e. is) because I love him/her/you.”

If you talking about something that’s ‘not’ then it’s not real, rather it’s hypothetical.
